شناسایی نشانه‌های انتخاب در گاوهای بومی ایران با استفاده از داده‌های نشانگری با تراکم بالای تمام‌ژنومی SNP

چکیده
اهلی‌سازی و فشارهای انتخابی، ردپاهای ژنومی مشخصی به‌نام نشانه‌های انتخاب (selective sweeps) بر جای گذاشته‌اند که بازتاب‌دهنده سازگاری دام‌ها با اهداف تولیدی تخصصی و محیط‌های گوناگون است. این مطالعه با هدف انجام یک پویش تمام‌ژنومی جامع با قدرت تفکیک بالا برای شناسایی مناطق ژنومی متمایزکننده گاوهای بومی ایران با تیپ شیری از تیپ گوشتی انجام گرفت. اطلاعات ژنومی 90 رأس گاو بومی ایران از هشت نژاد (سرابی، کردی، مازانی، طالشی، سیستانی، کرمانی، نجدی و فارسی) که با تراشه Illumina BovineHD تعیین ژنوتیپ شده بودند، مورد بررسی قرار گرفت. حیوانات در دو گروه تیپ شیری و تیپ گوشتی/دو‌منظوره دسته‌بندی شدند. پس از کنترل کیفیت، ۲۷۸,۶۶۷ نشانگر SNP برای تحلیل نهایی باقی ماندند. شناسایی نشانه‌های انتخاب با استفاده از مقایسه جفتی FST به روش تتا با رویکرد هموارسازی پنجره ۵ نشانگری (Win5) انجام شد. پویش مقایسه‌ای ژنوم، ۲۳ منطقه ژنومی معنی‌دار را شناسایی کرد، که بیشترین تمرکز نشانه‌ها بر روی کروموزوم‌های ۱۲ (پنج منطقه)، ۸ (پنج منطقه) و ۱۳ (چهار منطقه) قرار داشت. مقادیر Win5 FST از ۰ تا ۰.۲۱ متغیر بود. بررسی عملکردی، ۲۹ ژن کاندیدا از جمله PLIN2 (متابولیسم لیپید)، RIMS1 (باروری)، SLC24A2 (پاسخ به استرس) و GLP2R (متابولیسم انرژی) را نشان داد. مناطق شناسایی‌شده همپوشانی معنی‌داری با QTLهای مستند برای رشد عضلانی، تولید و ترکیبات شیر داشتند. نتایج نشان داد علیرغم عدم وجود برنامه‌های اصلاح‌نژادی تجاری در دام های سنتی ایران، فشارهای انتخابی مصنوعی و طبیعی در طول قرن‌ها ردپاهای ژنومی عمیقی در ژنوم نژادهای بومی ایران بر جای گذاشته است.

Domestication and selection pressures have left specific genomic footprints known as selective sweeps, reflecting livestock adaptation to specialized production goals and diverse environments. This study aimed to conduct a comprehensive high-resolution genome-wide scan to identify genomic regions distinguishing dairy-type from beef-type native Iranian cattle. Genomic information from 90 native Iranian cattle across eight breeds (Sarabi, Kurdi, Mazani, Taleshi, Sistani, Kermani, Najdi, and Farsi), genotyped using the Illumina BovineHD BeadChip, was analyzed. Animals were categorized into dairy type and beef/dual-purpose type groups. After quality control, 278,667 SNP markers were retained for final analysis. Selection signatures were detected using pairwise Fst comparisons with theta (θ) method and a 5-SNP sliding window (Win5) approach. The comparative genomic scan for selection sweep identified 23 significant genomic regions, with the highest concentration of signatures on chromosomes 12 (five regions), 8 (five regions), and 13 (four regions). Win5 FST values ranged from 0 to 0.21. Functional analysis revealed 29 candidate genes including PLIN2 (lipid metabolism), RIMS1 (fertility), SLC24A2 (stress response), and GLP2R (energy metabolism). The identified regions showed significant overlap with documented QTLs for muscle growth, fertility traits, and milk composition. The results showed that despite the absence of industrial breeding programs in Iran's traditional livestock systems, centuries of human and environmental selection pressures have left deep genomic footprints in the genome of Iranian native breeds.
